As the rule Bad Wigins quoted above shows, there is no command of "set" for races longer than 400m, i.e., those where blocks are not used, because "set" means to take your position in the blocks.
So for distance races, using a "set" command is not correct.

In that case they should clarify that "your" is meant collectively and say "on y'all's mark."
Although Bad Wigins rocked this thread, I think it's good to note that in a race there isn't one mark. Each runner has a different mark. Therefore, the plural form would be appropriate.
I think it started as "Runners, to your marks"
If the race has a standard start line, it is recommended a general On your Mark- granted the same start line (eg. straight/waterfall)
If the race is staggered such as the 200/400/800m and relays on an outdoor oval, On your Marks would allow for the separate marks or starting points.
However, due to an indescript use of the words 'you' and 'your' in the English language meaning either singular or plural, we may never know.

WHAT IF the 800m got to the point of using blocks.
REWRITE THE RULES!
The point along the waterfall line assigned to each runner is a distinct mark unique to each runner so there are in fact multiple marks.
