I'm between the Nike Pegasus and the Free 3.0 for an upcoming marathon. The free are much lighter but make your feel work due to the flexibility. Any thoughts on what would give me a better chance to run faster.

If you are a new marathoner, then training shoes (like the Pegasus) are a good choice.
Practice a few long runs leading up to a marathon in the shoes you plan to run the marathon in.
Generally, the Free is not intended for long runs like a marathon. It's meant to be used in moderation to develop/strengthen your foot muscles and connecting tissue that may be developed very specifically in a conventional training shoe (like the Pegasus). The "fine print" is that it should be worn in moderation.
There are a lot of good "racing flat" style road shoes that would be better than the Free. Ask for a recommendation at a running shoe specialty store. Fit is very important (obviously) in addition to a shoes construction.
Only use a shoe that you have worn for long runs. I personally think the Free is a little too flexible to be a truly responsive running shoe. If you want a "Pegasus light" then try the Lunaracer. But if you are deciding between the Pegasus and the Free, I'd pick the Pegasus.
