I wear boxers regularly but put on underwear when I run in older running shorts (with worn out linings). Is this a common thing for other male runners? What, if anything, helps to avoid the itching? Do you use powders or a particular brand of underwear?

try washing your fetid junk and underwear from time to time.
Maybe it time for a couple of pairs of new shorts that don't require you to wear undies, then you can throw them away.

you should just do a lot of tempo runs and keep up your mileage and stuff. i had the same problem as you. i had itchy balls. one time i was on a long run and i got so into it that i pooped my pants so i had to throw them out. after that, the itchiness went away and its all nice and fresh down there. let me know if you need any more help with that. ;]
