i had the exact same problem with the shoe. great trainer, bad sense of engineering on that aspect of it. i just wear higher socks with them even though i typically dont wear socks when i run.
Simple solution: take a knife and cut off the tab that presses against the achilles. I did that with the Brooks Racer ST and have had no problems. I dont know why that tab is on every shoe; it seems as if its just cosmetic with no practical purpose. Cut it off.
I used to wear no-show socks, but every nike shoe I owned cut into my achilles. If it's just rubbing a bit, pull your socks up a bit higher. Small price to pay to keep wearing an otherwise great shoe (I love my lunars).
On the other hand, if it's pushing on the achilles hard enough to cause pain or swelling of the tendon, toss the shoe, it'll only get worse. Speaking from experience...
Throw them in the trash.
